They should totally let the mod souls stay. It could be a little extra-canon bit that KT would totally approve of because they are awesomesauce like that.

It makes sense, too. I mean, Ichigo has Rukia and Kon, so it's only fair the Orihime gets to keep Cloud and Chad gets to keep Nova. Ishida can have Ririn. Actually, Matsumoto would probably kidnap Ririn and they would have lots of girlie fun together, much to the dismay of Hitsugaya.

But, yes, keeping Nova would be most especially excellent because I love him to pieces. I am totally going to knit the turtle on Knitty and then sew him up some clothes so I can have a Nova of my very own!
